I don't really know anything about the subject, but I would offer two words:
- Idea: have them put in a comment, something like ("ae = a umlaut") (can
they do it?)
- The Swiss consulate will draw up an international birth certificate,
based on your American one. There I am sure they will make sure to convert
"ae" into "ä". This is what you will use whenever you go back. Call the
consulate to find out how they deal with this.
