Check out The Mosser on 4th Street. I've never stayed there, but a
friend did a couple years ago and was surprised that it was nice and
inexpensive.

They are on 4th Street between Market and Mission, right by The
Container Store, around the corner from Old Navy, though not to be
confused with the Palomar (expensive). It's convenient to downtown
shopping, public transportation, The Metreon, etc.
